I remember this (rightly or wrongly) as the start of when John/Aeryn started getting really angsty, or at least it was the start of me suspecting the writers were going to push John/Aeryn angst as far as it would go, which turned out to be a) really far b) most of season 3 and c) not what I was interested in. Aeryn was always the Iron Woobie, which I loved, but it felt like after a while her suffering was just too much. But I haven't rewatched the show in full in quite a while -- Farscape is so uneven I just rewatch favourite eps a lot. (Season 3 was not that enjoyable for me -- I wasn't interested in D'Argo/Chiana, losing Zhaan AND Crais was a real bummer, and the first time I saw the show I didn't like Jool at all, but she grew on me.)
